You can't find Portovenere in the railway timetables as there's no rail
station.
La Spezia however is very close (around 5km from Portovenere)
So for a timetable try http://reiseauskunft.bahn.de/bin/query.exe/en
Put in Venezia as departure stn and select Venezia Santa Lucia as departure
assuming you're staying in "real" Venice and La Spezia centrale as arrival
station.
As you can see there are departures from 05:17 and then frequent.
As you say it's around 6h for the trip including 1,2 or 3 change of trains.
I would guess you can find a buss for Portovenere from La Spezia but a taxi
can't be so much either.
