Summer and early fall are the 'green season', with near daily rainfall.
Generally, the late fall and winter are the driest.
In addition, the Caribbean side is much wetter than the Pacific side.

Roads are frequently in poor repair.
The CR bus system is cheap and wide ranging.

Depends on your interests, but Arenal and the rainforest is usually high on
most folks lists. Zip lines, rafting, hiking, etc.
The beaches are amazing on both coasts. Fabulous surfing, fishing, and
boating.
San Jose is unremarkable and, for me at least, little more than a stop when
traveling between sides.

While one responder is always quite negative on the Caribbean side, I find
it to be fantastic, assuming you're somewhat intrepid. It's a little more
'Third Worldy', but stunningly beautiful with lots of opportunities for fun
and adventure.
Limon is a nothing but a pass-through (and a dangerous dump, at that), but
the Puerto Viejo/Manzanillo area is delightful. Great food, beaches, and a
vibrant mix of Tico/Afro-Caribbean/European culture. Very hip and laid back.
In addition, if time permits, you can take a bus to the CR/Panama border,
and check out the Panamanian islands of Bocas del Toro.
Great surfing, fishing, and decent scuba opportunities.
