From what I saw of Lima it is more or less a "pit" of a city excepting the
Miraflores district.
Of course I only passed through Lima enroute, so there may be something more to
it. But you are planning that also.
There seemed to be many places to stay along the main route from the airport to
Miraflores, but I would pass them up. And I am not an upscale hotel sort of
person. But these looked to be OK to stay, but you wouldn't want to be walking
around those areas, especially after dark.
That whole route up to Miraflores area mostly seems a decaying, hobglob of
decrepit concrete and brick and trash.

So I would say, pay a few extra bucks and go to Miraflores. Peru is pretty
cheap anyway, so one night in there won't hurt.

When you get off the plane there are places by the baggage claim that offer
transport to various areas of the city. I would think it (again) well worth it
to take such to Miraflores and be done with it. You will get your local color
transport in other areas of Peru.
