I've been to Manu in September and had a great time. Without an
organised tour you may only enter the "cultural zone". What you want is
probably the "reserved zone" (much better wildlife) for which you would
take a tour. You can book any kind of tour in Cuzco. That's also where
most of them depart. Accommodation is in tents and/or lodges.

I can recommend the 8 day-tour (bus there and back, USD 500) of Vilca
Expediciones.
