I found some answers to the questions below, so I report them here,
in case someone is interested.

The trip I described can be done in two days (a few german agencies
propose it with a schedule similar to mine).
I found the boat schedule in the Guia 2005 (I didn't check the
"barco" section). The boat leaves on Monday, Thursday and Saturday
in the morning (the time depends on sea conditions) cost R$30,
it takes up to 8hrs to reach Tutoia.

I've been told that two full days are enough to visit the park, the only issue is that
some lakes might become quite shallow by then, but is should still be nice.
