Right on! Stay in Manhattan; you have too little time as it is, and
spending another couple of hours a day on uncomfortable public
transportation is not going to make your visit any more pleasant. There
are plenty of reasonable hotels in Manhattan, and you can park in a lot
out of the mainstream and not worry about your car.
If you must be out of Manhattan, stay very close, like Weehawken, NJ,
where there is a fast (5 minute) ferry to take you back and forth, or
Hoboken or Jersey City, with the PATH subway under the river. This is
probably the closest:
