You can take an Amtrak train from New York to Toronto and then a VIA train
from Toronto to Ottawa. It might mean staying over night in Toronto.

You can also go through Montreal.

You can go from Montreal to Chicago. The route will be Montreal ->
Schenectady -> Chicago.

Schenectady is in upstate New York.
