You don't say where in Maine you'll be, so that would impact what kind
of boat ride you go on. The coastline is huge..Once you choose the
area go to http://www.apta.com/gasprices/ME.htm#A8 for all of the
transportation options available including the boat cruise, ferry, and
island lines.

In southern Maine go on the Portland US Mail boat run in the harbor.
You won't avoid the crowds, but it's a fantastic harbor tour, and I
believe you can get off on one of the islands if you choose.

In midcoast Maine the Monhegan trip is worth your time. Go early so
you can hike around the island or stay overnight. When back on the
mainland be sure to go to the Farnsworth museum in Rockland for great
Wyeth art painted on Monhegan. You could also take a special interest
lighthouse or puffin cruise from the Maine Maritime Museum in Bath.

Near Acadia has been covered, and further downeast would be the Nova
Scotia option.
